But their team rarely threatened and was unlucky in the closing stages when they had a penalty appeal turned down and Martin Harnik missed from point-blank range after Freiburg goalkeeper Oliver Baumann had fumbled a cross.
"We lacked courage in the first half but improved in the second. It (the missed chance from Harnik) really hurts and would have been a reward for the second half. But there is nothing we can do about it," said Stuttgart coach Bruno Labbadia.
The defeat leaves the 2007 champions Stuttgart second-from-bottom and six points shy of safety. Freiburg, by contrast, are sixth and continue to chase a European berth with an unbeaten run of six games.
Stuttgart are level on 16 points with bottom side Borussia Moenchengladbach, who got their fourth season victory in the other Sunday game, 1-0 at mid-table Eintracht Frankfurt from Igor de Camargo in the 84th.
Frankfurt's Caio was denied by the right post in the 33rd and the hosts lost for the third time in a row when de Camargo beat Oka Nikolov from short range with six minutes left.
Dortmund triumphed 3-0 at VfL Wolfsburg on Saturday to go 11 points clear again at the top with 50 points. Bayer Leverkusen are on 39, with champions Bayern Munich and Mainz following on 36 apiece.
Leverkusen defeated Hover 2-0 on Friday. Munich prevailed 3-1 at free-falling Werder Bremen and Mainz won 1-0 at Kaiserslautern on Saturday.
In other Saturday games, Nuremberg defeated SV Hamburg 2-0, St Pauli Hamburg routed Colgne 3-0 and Schalke lost 1-0 at home against Hoffenheim.
